What kind of car? Some come right off, others are glued.

If you don't need paint in the jambs I'd mask so that you don't overspray spray paint in there. I mask from the edge of the quarter using transition tape so that I don't get a paint ridge and use paper to cover the seal or I'll use aperture tape to seal the gap. If you need to paint the jambs then removing the seal works best.
Yeah, on a car like that looking at what you are doing to it under there I say replace it. Remember when you do that the repro stuff will be a little denser and the lid will be hard to close as well as stickup a little. This should settle down after a week or so, don't panic when you first install it.

hahaha, that's so true. Can't even close the door on the old chevy ones.
A wire wheel on angle grinder works well for the mess.
I used to heat the under side with a torch and that helped the glue to release.
