bulldog will make paint adhere to just about anything.
i wouldn't use filler to fill holes, i'd either braze them or cut out and replace. the latter being the correct and most permanent fix.
the evercoat putty you have described is ok for very minor bodywork as i have seen many people use it as such, i only use it for pinholes and sand scratches though.

the problem most likely is under the basecoat. i would take it back down to a smooth surface then more base, then clear. you cannot sand base without recoating it with more base before clear.
